Security clearance is an odd thing, you can be cleared to a high level, but then some codeword stuff is restricted to certain people at the same level.
It appears Coulson had a certain level of clearance that allowed occasional access to more high level stuff, but given the job he was doing, he should have been put through the higher level process. I read he had to go to regular meetings on classified issues (and as with A Campbell I'd dispute that he did) so he then needed the higher level. In my opinion.
